If it's an actual bakery and not a supermarket bakery, you can sometimes request special orders, especially if it's for an event of some kind. At least that's how ours was. c: We didn't usually have less popular flavors in stock, but we could make them. ^^
Though I have a soft spot for those store bought cookies, too! The sheer price and convenience can't be beat. (Also, I love my Oreos soggy from milk where it just falls apart. :P )
